The tools
There are some R-based tools here that you're welcome to try out. They may be useful for getting your feet wet in coding. Nowadays, there are some really nice tools with user-friendly, web-based portals being produced open-source, plus all the commercial options.
FlowGraphs
Automated graphing of flow cytometry data tables, such as those exported from FlowJo. A simple script in R.

Other resources
Here are some relatively complete, flow cytometry analysis pipelines that should be free to use. I haven't used these.
